Try downloading the free Mpeg Streamclip software, then save as quicktime file so that final cut pro can read it - there's loads of different settings you can use when saving the file and haven't worked out which is best yet.
Its a bit of a pain that you need to do this extra step before being able to edit the footage - hopefully in the future GoPro will start letting you set the camera up to save in different formats so that if you know you're going to want to edit the footage rather than use it directly you'll be able to set it to save in mov rather than mpeg.
